spur gear and slipper clutch alignment

Hi!
I have recently bought a Savage roller that has partly been converted to electric (motor and ESC missing). When I received it, I noticed that the spur gear axis were not straight, so I replaced it. But still the spur gear will not align properly. When I start tightening the nut, it seem to be aligned, men when I add some torque and "squeesed" the spring, it come out of "position" a little bit. It is centered, but is not 100% aligned with the axis. Is that normal, or will this damage both the spur gear and the pinion gear?

normal, the shaft might be a little bent from bashing
Yes, I know. It was bent, that’s why I replaced it with a new one. It seem to me that even if I thighten the nut, the spur will not align propperly. But, if I use a wrench and hit the spur gear where it is most «out of position», I can force it back so it is aligned on the shaft. Will it stay in that position, or will it just align automatically when I run the car? I have not tried it yet with motor.
