you can try putting on the smaller wheel, but I use the big wheel on mine and have no trouble with getting to the starter shaft engaged... try flexing the wheel down a bit it may help clearance some
 
I run the small wheel, but I also prefer to be able to get the full lift of the wheelie. I also took a small amount of material off the shock tower to make it easier to get the wand in there.
 
With the wheelie bar, it's hard to get the roto start shaft in there....I use the small wheel, and the roto start goes in a slight angle through one of the open sections of the rear shock tower, with the roto start body touching the wheelie bar. The only prob I have is that I have to manually turn the shaft by hand so that it slots into the backplate socket since I can't turn the whole roto start with the bar in the way.
But once thats done...I can easilly start the engine.
